Git-annex consente di gestire file con git senza inserire il contenuto dei file in git. Sebbene possa sembrare paradossale, è utile quando si ha a che fare con file più grandi di quanto git possa attualmente gestire facilmente, a causa di limitazioni di memoria, tempo o spazio su disco. Può archiviare file di grandi dimensioni in molti luoghi, dai dischi rigidi locali a un gran numero di servizi di archiviazione cloud, tra cui S3, WebDAV e rsync, e molti altri utilizzabili tramite plugin.
